About Avogadro
Avogadro lets you sketch and view molecules, crystals, biomolecules and surfaces in 3D. Built-in force fields tidy up hand-drawn structures in seconds, and the multithreaded renderer copes with systems of thousands of atoms. The renderer adds effects such as ambient occlusion, which helps with publication graphics, and you can export animations.
It reads many geometry file formats and can prepare input for computational chemistry calculations. It serves both students meeting 3D molecules for the first time and researchers in modelling, bioinformatics and materials science.
Strengths
- Handles systems of thousands of atoms
- Force fields quickly clean up sketched structures
- Reads a wide range of chemistry file formats
- Good-looking renders and animations
Limitations
- Assumes some chemistry background
- Not a full simulation package on its own

Alternatives to Avogadro
Compare allSoftware that can replace Avogadro for an important use case, and what changes if you switch.
Kalzium
A KDE periodic table and chemistry reference with element data, calculators and a molecule editor.
Kalzium is a free KDE chemistry reference for Linux with a 3D molecule editor, periodic table and calculators, but it is narrower than Avogadro for building large molecular systems.
Similar software
Related functionality, not necessarily a direct replacement.
PhET Interactive Simulations
Free interactive physics, chemistry and math simulations usable directly in the browser.
Step
A KDE interactive physics simulator for building two-dimensional experiments and watching them evolve.
SageMath
A free open-source mathematics system built on NumPy, SciPy, Maxima, GAP and many other packages.
Jupyter
Browser-based notebooks, JupyterLab and the classic Notebook, that combine live code, text and visualizations.
Complete Anatomy
A 3D human anatomy platform for students, educators and clinicians, with models, courses and videos.
Veusz
A scientific plotting package that produces publication-ready PDF and SVG figures, built by combining plotting widgets.
